I have a general question please:
If I wrap a PDF document with your PHP counter, so instead of regular link to PDF I put something like: "http://mysite.com/counter/click.php?id=13" - Will it work for Google? Can Google go inside the link, open the PDF and put it in its index?

I don't see a reason why not, but haven't tried it myself.

Unfortunately, I think that Google does not index such links. I made a test a week ago, and it seems that Google ignores such link.

If you have similar links, please try and let me know your conclusions.

And you think a week is a period long enough to make such a claim? It can take a while for Google to include a page in the index.

Also when searching for the link in the google index make sure you don't search for the PDF document, but instead try something like this:

It did include PHPJunkyard test page (not PDF but the principle is the same):
